I'm using a Cetol based transparent stain (Same stuff I used on all the siding when doing the front door and fireplace projects) and a foam roller. I'll do 5 sides, then let the pieces dry overnight, then hit the remaining side in the morning. I'm figuring 2-3 days to stain everything, then I can start assembly.
